Instagram has somehow blocked me from accessing their website on the shelter profile on my phone

And you can't join a group from desktop, so whenever I want to join a group I have to open Waydroid on my computer, open firefox on there, copy and paste the link into Firefox, and then open the app through that webpage just to join a group chat.

More likely your work profile is set up to block Instagram. Instagram doesn't care who you work for.
- How would I configure that? I use shelter to add apps to the work profile, basically to containerise them.
  
  I've never used Android Work profile, but when I was a sysadmin, I did things like that with a DNS block. That would kill both the app and the web page.
